You could either use a separate document library (having more restrictive permissions) or a folder within the actual document library (you have to break the permissions' inheritance for that folder, of course). A factor that could drive the choice of the solution would be the number of documents: if you expect a huge number of "confidential" documents, a separate library would be the best solution.
